I think greatest album charts should be worth 5 points per entry as they are the most important part of the website. Then have decade, year and custom charts worth 3, 2, and 1 points respectively. Although this seems like too many points to give a custom chart.

That's a really good idea, but maybe it doesn't make a ton of sense. My only fear is that would mean leveling up a little too quickly. Maybe 3 points for greatest, 2 points for decade and year, and 1 point for custom, though?

That was my fear as well. However, as album charts are the main point of the website, I think it's quite a good idea.
