For me, the obvious ones are A Night At The Opera by Queen with Bohemian Rhapsody, Foxtrot by Genesis with Supper's Ready, In The Wake Of Poseidon by King Crimson with the title track, Lola by the Kinks with the title track or Space Oddity by David Bowie with the title track and Cygnet Committee.

You beat me to it by several pages. There are several cases in the following pages as well where it appears to be more a matter of "the-song-i-like-best" rather than what the title of this thread is asking (such as Sweet Child of Mine).
Songs that masterpiece albums could not do without are extremely rare. The reason they are masterpiece albums is that they are of excellent quality from start to end. I can't think of a single one, although Bohemian Rhapsody would have been of that stature had it been a masterpiece album.
