Those are just a few.

13th Floor Elevators-Easter Everywhere
One of the best psychedelic albums of the 60's. They never got much attention and probably never will, but for those who do listen to them they know how amazing they are _________________ "The future is unwritten."

blackheart man
heart of congos
the harder they come (has gotten more attention than the rest, but still is underrated)
wild suspense
legalize it
Conquering Lion
red
hail h.i.m.
two sevens clash
police and thieves

Underrated albums FAR outnumber overrated ones. I have a looong list of underrated albums, but it would be far easier to list underrated artists and bands, then maybe list just one album from that entry. OK.
John Prine (John Prine)
Keller Williams (Dream)
Phil Ochs (All the News That's Fit to Sing)
Garaj Mahal (Blueberry Cave)
Steve Kimock (Eudemonic)
Leo Kottke (Clone with Mike Gordon)
Dr. John (Gris Gris)

The Beatles - Let It Be
I know it's hard to call any Beatles album "underrated" these days. But amongst my friends, even hardcore Beatles fans, this album is considered trash. I was talking to a friend the other day who says he doesn't even consider it a real Beatles album. Granted it's not their most exciting work, but it is still a great album.
Some others
R.E.M. - New Adventures In Hi-Fi
Rolling Stones - Their Satanic Majesties Request
Bush - Golden State
Pearl Jam - Every album after Vitalogy
Neil Young - Time Fades Away
Pink Floyd - The Final Cut _________________ My shoes hurt!! - Mr. Show

Royal Trux -Twin Infinitives
Absolutely brilliant deconstruction of rock music. This album really showed me that the importance of an album is in its output not what goes into it. Royal Trux did not play their instruments in any sort of conventional manner but still made such a powerful album.

Calla - televise
Calla is an excellent band that refuse to break out of anonymity
Pela - Anytown graffiti
Not sure why the debut album by Pela didn't get enough attention
John Frusciante - To Record Only Water For Ten Days
Probably the most surprising album ever. Better than any red hot album.
Blonde redhead - Misery is a butterfly
One of the best albums ever didn't get enough recognition
The black angles - Passover
Not Sure how many know this excellent release from Austin Texas.
Trespassers William - Different Stars
The divine cover for "vapor trail" is one of the best hidden secrets.
The steppes - Drop of the creature
Classic (anonymous) 60's psychedelic release from 1986.
The Churchills - A Woman's Case
The original album is one of the most wanted rare albums.
Jericho johns - Junkies monkeys and donkeys
Next generation of the cherrchlis is quite good.
Soft machine - Soft machine I
Legendary Canterbury lineup - Robert Wyatt, Kevin Ayers and Mike Ratledge
Daevid Allen was deported a bit before and formed Gong.
"Production" by Tom Wilson and Chas Chandler
Alex Harvey band - framed
Isabel Goudie (feels so good) is one of my favorites.
Hammer song mostly remembered due to Nick Cave cover
Sun dial - Other way out
Plains of Nazca is brilliant psychedelic piece
Legendary pink dots - Any day now
Fans love it. Waiting for the cloud is excellent.
I am Kloot - Gods and monsters
Anonymous masterpiece
Soda stream - the hill for company
"Fresh one" is a classic
Mark Kozelek - what's next for the moon
Brilliant original AC/DC covers album
More new things:
MC 900 ft Jesus - welcome to my dream
16 Horsepower - Secret South
Cat power - you are free
The Divine Comedy - Regeneration
Flunk - Morning star
Ghostland Observatory - Paparazzi Lightning
The Helio Sequence - Keep Your Eyes Ahead (though it's new)

I don't know if I've posted a list already but:
Wish You were here-pink floyd
All Mod Cons - The Jam
The Clash - The Clash
Funcrusher Plus - Company Flow
Sound Effects - The Jam (actually anything by them)
Easter Everywhere - 13th Floor Elevators
Dub Housing - Pere Ubu
Freewheelin' Bob Dylan - Bob Dylan (in my opinion his best album but most people forget about it)
Sister - Sonic Youth (I think it's just as good as daydream nation but doesn't get near the attention)
