The Doors albums...on the self titled and Strange Days, the 11 minute finales might not be my favorite but I'm sure many consider them the best. On The Soft Parade, the long title track is surely my favorite.
Colour Haze - Tempel -Aquamaria
Sleep - Dopesmoker -Dopesmoker (lmfao)
Animal Collective - Merriweather Post Pavilion - Brother Sport
Big Star - Radio City - O My Soul (Anyone wanna argue September Gurls?)
Beck - Mutations - Nobody's Fault But My Own (barring secret songs)
Beck - Stereopathetic Soulmanure - Tasergun
The Magnetic Fields - 69 Love Songs - Uhh... I have 3 favorite songs, and two of them are the two longest tracks on the album (Sweet-Lovin Man, Papa Was A Rodeo). Then there's You're My Only Home but whatever ignore that.
Meat Puppets - Up On The Sun - Up On The Sun
Melvins - Gluey Porch Treatments - Eye Flys
Melvins - Lysol - Hung Bunny
Radiohead - OK Computer - Paranoid Android (How has this not been said yet?)
Radiohead - In Rainbows - House of Cards
Radiohead - Kid A - How To Disappear Completely
Soundgarden - Louder Than Love - Hands All Over
Sonic Youth - EVOL - Expressway To Yr Skull
It seems a lot of the more eclectic groups that I'm fond of (Mr. Bungle, Ween, Apollo 18-era TMBG, all the other Beck albums) are much better at writing short songs.

Decades - Joy Division (Closer)
Sister Ray - The Velvet Underground (White Light/White Heat)

Thorn - Blind Guardian (Nightfall in Middle-Earth)
The Queen Is Dead - The Smiths (The Queen Is Dead)
Ana Ng - They Might Be Giants (Lincoln)
Shine On You Crazy Diamond (Parts I-V) - Pink Floyd (Wish You Were Here)
Black Steel in the Hour of Chaos - Public Enemy (It Takes a Nation of Millions to Hold Us Back)
How Soon Is Now? - The Smiths (Hatful of Hollow)
The Rain Song - Led Zeppelin (Houses of the Holy)
Warszawa - David Bowie (Low)

Iron Maiden - Phantom Of The Opera _________________ Top 100 Hits you must hear before the universe implodes of beauty
When I read the title Godspeed came to mind but it appears people are just naming tracks that are both the longest and their favourite on the album... but still...
