I don't believe I've ever actually cried at any song, though Epilogue by The Antlers and Two Headed Boy Part 2 by Neutral Milk Hotel have gotten me a bit choked up.

Oh and Bitches Ain't Shit. That always gets me too.

The White Stripes' "You've got here in your pocket" has made me cry on more than one occasion.
Also the Antlers' Epilogue, DCFC's "What Sarah Said", and pretty much every song off of Blue

EDIT: also parts of Pinkerton have gotten me teary-eyed
