Anyways, The Glow Pt. 2 is pretty much the quintessential 2000s indie folk album to me. Also The Dodos are one I listened to pretty recently who are really refreshing. Beirut have some good ones, early Antlers are great indie . Reconstruction Site by The Weakerthans is great, Sufjan Steven's entire career is pretty great (although some of it isn't indie folk).

Also Mountain Goats. Best indie folk act ever. Listen to All Hail West Texas, Tallahassee, and The Sunset Tree to get you started with them.
