I second the people who said DJed and Whipping Post too. Also the Miles Davis stuff and The Magic City. Also Echoes.
(Edge of) The Ape Oven by Royal Trux immediately came to mind when I saw the thread. Shit's like a universe of its own.
Both sides of Live by Spring Heel Jack qualify as GOAT to me.
Tablet, Dolmen Music and Turtle Dreams - Meredith Monk
Astigmatic - Krzysztof Komeda
Halleluhwah, Bel Air and Aumgn - Can
Felt Presence, Ghostly Humming - Natural Snow Buildings
Sounds (Movin' On) - Betty Carter
In den Gärten Pharaos - Popol Vuh
Albatross - Public Image Ltd
Dancing in your Head (first variation) - Ornette Coleman (not totally sure it's a whole side but it's dope)
Then there's a ton of side-long minimalist and ambient masterpieces.
Other than the Tangerine Dream examples already mentioned the only other track I can think of in my collection is Jenny Ondioline by Stereolab which takes up the whole of side 3 on Transient Random-Noise Bursts With Announcements.

I had no idea that album was a double album.. I only have it on CD and didn't know the vinyl Edition was a double album. I knew it was a pretty long CD, but I never really thought about it. If I knew that, I would have put it on my list because I love that.
